Below are two illustrations on how to place your cardstock in the die.

Notice part of the cardstock is above the cutting edge of the die

I place my die with the cutting edge UP.  I find it fits better along the cutting edge of the die.  I place the top cutting plate partially over the die so a crease it not made in the cardstock.  The blue represents how far I cover the die with my top cutting plate.
